-background switch. jEdit will keep running even when all windows have been closed. If you want to start it in the background without opening any windows, use the -nogui switch too.
-noserver switch to start a new instance of jEdit that doesn't not start or connect to an edit server.
-settings switch to specify a different directory, like -settings=H:\.jedit. you may also want to use the -norestore switch to prevent jEdit from trying to reopen your previously open files. Use the -nosettings switch to skip user settings all together.
