But when You have assigned Your preferred shortcuts, You could extract the related lines from Your ~/properties file and put them into a new file with extension ".props". Copy the new file into the "properties" subfolder of jEdit program directory, and these shortcuts are available even if Your personal settings directory was deleted. In this way You could create Your schemes...

also wondering if there's a way to turn off this functionality:

I can only open one untouched "new" document at a time.
Example:
Ctrl-N Ctrl-N --> opens one document
Ctrl-N Space Ctrl-N --> opens two documents
